Abstract: ​​Alzheimer’s Disease (AD) is a neurodegenerative disease characterized by memory impairment and cognitive dysfunction accompanied with the build-up of toxic amyloid. Leveraging on single-cell RNA sequencing (scRNA-seq), direct interrogation of microglia undergoing amyloid plaque phagocytosis was performed by integrating scRNA-seq and fluorescence-activated cell sorting (FACS) of microglia stained with the amyloid dye, methoxy-XO4. Differential expression analysis revealed a novel transcriptomic signature associated with microglia amyloid phagocytosis (XO4+ signature), while network analysis uncovered the driving transcription factor, Hypoxia Inducible Factor 1A (Hif1a). Accompanying these findings, single-nuclei RNA-sequencing (snRNA-seq) was utilized for the construction of a transcriptomic atlas of the human entorhinal cortex in AD at single-cell resolution.Overall, I comprehensively elucidated microglia transcriptomics during AD pathogenesis at the single-cell level in both humans and mice, culminating in a rich resource database for AD research (http://adsn.ddnetbio.com/) and providing a potential therapeutic target via Hif1a.
