Abstract: Conserved extended haplotypes (CEHs) in the MHC region is known to be found in many populations but CEHs studies are mostly restricted to the Caucasian populations. This lack of comparative MHC CEH sequence information in other ethnic groups hampers the efforts to elucidate the structure and genomic organization of CEHs. In this study, two CEHs, A33-B58-DR3 and A2-B46-DR9, were identified in the Singaporean Chinese population with frequencies of 7% and 6% respectively. Using a combination of SNPs mapping and deep-sequencing, we for the first time characterized the extent of variation in MHC CEHs and uncovered haplotype-specific variations where some of these variants are not reported in public databases (77 in A33-B58-DR3 and 50 in A2-B46-DR9). And interestingly, intra-haplotypic variants found in individuals carrying A2-B46-DR9 were associated with the expression of ZFP57. Overall, the availability of these alternate MHC sequences provides a framework to study the MHC diversity and variations.
