Abstract: This thesis deals with measuring spatial abundance of some word patterns in genomic sequences.There are three main themes that we will be looking at:1. Over-representation (or under-representation) of RNA-palindromes in the SARS and other coronaviruses;2. Novel scoring schemes to quantify the spatial abundance of DNA-palindromes; and3. AT excursions to quantitate local AT abundance in genomic sequences.In particular, we are interested to look at (2) and (3) and make use of them to predict the locations of replication origins in some families of double stranded viruses which includes the herpesviruses, amongst others.
